I think it fades the audio in and out to make transitions smoother. If you aren't doing a transition though I think you can just grab the audio track "fade curve" and drag it to the edge. Zooming in on the timeline might make this easier.

Not sure about your second problem but make sure you have the correct tool selected i.e. the standard "select tool"

Correct - if you don't fade the audio on transitions, you risk getting a horrible popping noise (sampling click). Just watch sxephil's video's on YouTube. It drives me nuts.

If you have the time, it can really help to fine tune the audio in a dedicated audio program (like Sound Forge, which you can get bundled with Vegas). One frame of video is 33 or 42 milliseconds, depending on your framerate. A lot can happen to the sound during that time, while the video is sitting still. In short: you just don't get the same level of control in a video editor as you would with an audio editor.

When you say, "timeline", what exactly do you mean? Are you trying to click on a specific point on the clip itself, or on the timeline where you set markers.

It's possible that when your try to click on the timeline, that you are zoomed way in. So that each frame of your preview on the timeline represents one frame of the movie. You can't select the midpoint of a single frame.
